The primary difference is the size of the actual combustion chamber. A larger combustion chamber allows a higher volume of fuel and air to meet in the combustion cycle to add additional power!

Your big difference between the two heads is obviously the combustion chamber size. This has a direct affect on compression ratio. The 38cc heads will yield a higher compression ratio. The 44cc heads are very close to the stock size combustion chamber found on the PI heads. While the smaller chamber heads will improve torque output, it will limit your maximum boost and change the timing needs of the engine.
